Welcome to the realtime clock system tutorial, first I just want to say that this is one of the
easiest RM2k features there is. Here we go...

Easiest thing in the world, first make a wait command for one second like this:

<>wait: 1.0sec

Then a change variable command like this:
<>wait: 1.0sec
<>Variable Ch:[####:Timer Seconds]+,1

Then a Fork Option like this:
<>wait: 1.0sec
<>Variable Ch:[####:Timer Seconds]+,1
<>FORK Optn varbl:[####:Timer Seconds]-60
<>Variable Ch:[####:Timer Minutes]+,1
<>Variable Ch:[####:Timer Seconds]set,0

Than another like this:
<>wait: 1.0sec
<>Variable Ch:[####:Timer Seconds]+,1
<>FORK Optn varbl:[####:Timer Seconds]-60
<>Variable Ch:[####:Timer Minutes]+,1
<>Variable Ch:[####:Timer Seconds]set,0

If at some point you want to have a message show your game time, just make a command like this:
<>Mssg: Time: \v(Number of Timer Hours):\v(Number Of Timer Minutes):\v(Number Of Timer Seconds)
